Despite the inauspicious start, Naminé has come to perceive Jaune as a good person, albeit one who for some reason feels the need to save face sometimes. Being as she has no ego to speak of, that's something she doesn't really do, herself, and she will probably unrepentantly call him out on it from time to time without even realizing she's doing so forever more, sorry Jaune. At first she wasn't quite sure what to make of him and she still isn't certain, but more and more she is convinced that he means well, and is sweet and otherwise just a pretty acceptable human being. He seems to her to go out of his way to be nice, and that speaks highly of him. She also may or may not be beginning to suspect him of having a few things in common with Sora personality-wise, which is quite a favorable subconscious comparison for her to make.
Jaune has this weird habit of punching her directly in the feelings. With Naminé, there are a few different degrees of how much she is effected by what people say or do in relation to sensitive topics or to her own problems or insecurities. The level of reaction that most people tend to reach usually involves a certain amount of grim, roundabout explanation or trying to smile her way through it or pointedly not saying anything about it. The level of reaction that Jaune seems to keep hitting is the one where all she can do is go "?!?!?!?!?!" and scramble around trying to figure out what she's supposed to do, because whatever's just been said to her is so thoroughly unexpected that she has a very difficult time keeping her head straight well enough to respond the way she'd like to, i.e. the whole 'friend' thing.
This frequently manifests itself as her actually being too off-balance to smile nearly as much as she usually does around people she finds acceptable. It's not that she doesn't like Jaune, she just... still finds him a little hard to grasp, which will probably change over time. But since they're Friends (and this has been established as A Thing) she has a built-in sense of responsibility for his well-being in addition to her natural inclination to try to look after people. It seems to her like he's going through a bit of a tough time at the moment, so even though she has little to no practical experience with how one is supposed to approach Friendship, she's liable to possibly make overtures of some kind in an attempt to make sure he gets through things okay.
Really, she's incredibly grateful to have been given the title of Friend. She's not entirely certain how that happened or what she did to deserve it, but she will attempt to fulfill her role to the best of her abilities. o7
