Simon had a lot of ups and downs when he first arrived in Cerealia -- he was released from prison, but he was trapped in a city on a totally different world, he'd avoided execution, but their world was destroyed, and they'd all been converted to code after their deaths. It made the last seven years of his life effectively pointless, including the part where he'd been saved, and worst of all, he couldn't save Athena in the end. The thought of it made him despair and slip back into his self-destructive, unhealthy habits from prison.
Of course, Athena wasn't having any of that, and she's been his bright spot in what otherwise would have been a very dark period for him. He's never wanted to be any kind of burden to her, but she's tirelessly wanted to be with him and make up for lost time, even though they're both very different people to how they used to be. So a lot of the time he was just letting her do what she wanted because he was humouring her, and because it made her happy. And as long as she was safe and content, then at least he was still able to fulfill his duty in some small way.
Fast forward ahead a little to when Athena started to develop a crush on him, he was perceptive enough to start picking up on it. In his own way, the deep affection that he felt for Athena began to go beyond a platonic sense of devotion. He completely ignored such feelings and refused to address them, though, feeling he was too old and too damaged to make Athena happy, and to love her in a romantic sense would probably compromise his duty towards Metis.
Athena confessing she liked him made him act on his feelings, though, and while he hasn't explicitly said he reciprocates how she feels, actions speak louder than words. Right now he's still trying to figure out if really entering a serious relationship with her is the right thing to do, though, or if they would be better off if he kept his distance. He adores her with all his heart, he just doesn't have enough self-worth to think he's worthy of her.
